noncomformity- the end of Know Your Enemy by RATM is pretty blatant about things such as noncomformity, so that would work pretty well.

free-thought-if you can use songs with strong language in them, Bullet in the Head by RATM, or Boom! by System of a Down.

Importance of Nature- I can't think of anything in specific, but a lot of stuff by Rise Against has to do with importance of nature, so look for something by them maybe.

You could use practically all of Pink Floyd's album Animals for this. Of course, I'm only half-plugging the album for this reason, and the other half of this plug is because it's a damn good album.

For free thought (or the consequences of free thought), John Lennon's "Instant Karma!" jumps to mind.

Nonconformity: Any RATM song

Self-Reliance: ???

Free Thought: Machine Head - Halo (that's how I view it, at least)

Confidence: ???

Importance of Nature: Obituary - Don't Care

That's all I got.

Well the first four are found in virtually every song from Atheist's Piece of Time album, but I think this song works the best.

Need some "Freewill" by Rush on that CD. (free thought + hey, is fuggin rush!)
I guess another brick in the wall Pt. II by Pink Floyd could count for nonconformity, but that would be kinda cheesy.
If all else fails, throw some Beck on there. You could come up with just about any meaning for a Beck song.

For Number 3 I was thinking Time to Pretend, it pretty much utilizes free thought.

Non-Conformity?
Dumb it Down by Lupe Fiasco = Perfect

All about how producers and rappers want him to "dumb down" his music so the minorities can understand it, but he is happy doing his own thing.

Some songs by The Offspring could work for some of these themes. Self Esteem would work well for Confidence IMO.
