How can I alt strum in bursts without it hurting my arm? Like in calling and The way it ends... And well I think you get what I'm talking about. I can actually hit the notes fine but it just sets my arm on fire with pain after a while. Is there any different way I can do this that's easier on my arm?

I currently do it like gallops except like they are long gallops. Using short bursts of fast strumming.... It's the bursting over and over again that is so painful.

You need to give your strumming arm some time to warm up / have it gain some endurance. Every time you play the game, make sure you play some songs that ask a lot from your strumming arm. (In Guitar Hero 3, songs like Knights Of Cydonia, Number Of The Beast, Mauvais Garçon, FCPREMIX, Take This Life, The Way It Ends, Through The Fire And Flames, etc. are good) Also, make sure you don't play just strumming heavy songs. If you start feeling pain in your strumming arm, play a song or two that don't require as much effort, and then come back to it.

Sure, this won't make the songs very easy in a matter of second, but it will help you gain more endurance and get better at them. Once you've gained enough, you'll be able to play The Way It Ends dozens of times in a row after warming up, without feeling pain in your arm. ;)

Personnaly, I still feel the need to pause when I do a random run of The Way It Ends without my right arm being properly warmed up. If I don't, I just can't keep up for the whole thing. And that even though I FCed the song about 2 years and a half ago.

I do the same "gallop" burst thing, and I still get strumming arm pain. It's something you just learn to deal with, in my experience. Could just be that I'm an odd case, but I've always felt some amount of ache or pain playing songs like TWIE.

EDIT:

A week or so before I FCed TWIE bass (as well as the day I FCed Thrasher bass) I was warmed up, and played it for about two hours and was still aching in the arm during and after. (Pretty sure the same happened when I did Knights of Cydonia.)

This. When I FC'd The Way It Ends (a long time ago) I played it frequently. Eventually my arm got used to it. Every once in a while I would feel it getting tired, but to keep the FC going I wouldn't think about my arm's pain. Just ignore it.

Don't stop altstrumming - It makes you more tired when you reset to a downstrum.

Either strengthen your arm to the point where you can always start on downstrums or as Scarecrow said, learn to start on upstrums if need be.
